I have explored the whole island with two exceptions. It won't skip the act, it just skips the quest that makes you learn the symbols to get in the main door. Some quests are affected like Alexander asking you to kill the Sallow Man, but you can still go kill him, the only reward Alex gives you is telling you the symbols. You'll still be able to fight Alexandar, but I don't think you can fight the other magisters with him.
